Are you running makepkg as root? If the installer tried to install things outside of the package build directory it should not be able to as long as your running as a normal user.

I had to install this with "--force" because a bunch of files needed to be overwritten---presumably those installed by the wolfram installer during the package building process.

I'm new at this, but I took the existing PKGBUILD and moved the extraction step to the build() section. This seems to work normally now.

The command in build() function does not compile anything (it's proprietary software, so why would it compile?), it only extracts some files, so I agree with luolimao, it should be placed in package() instead.

There should be no mention of $pkgdir in a build() function, because building the PKGBUILD fails on the above error.
